I'm wondering which e9x M3 variant will be worth the most $$$ in the future. Say 10 years from now. This assumes low mileage (under 15k), prestine condition, all stock, no mods. Would it the the Lime Rock? I'd guess yes if its a manual.

Any e9x that’s stock with low miles in good condition will be worth a pretty penny in the future and I’m sure lime rock or any individual paint will be worth more than a “normal” m3. People are already asking eye watering prices now I’m sure it’ll only be worse in the future.
Outside of North America, the E92 M3 GTS and E90 M3 CRT variants have already achieved collector status by virtue of their rarity and specialized equipment (especially the S65B44) and there is actually at least one E90 M3 CRT that had been imported Stateside that continues to switch hands at considerable prices.
For North American market specific cars, the Lime Rock Park Edition M3 would probably sit quite high on the desirability list for those looking for a factory example of an E9x M3 that contains desirable equipment & specifications out of the box (i.e., limited production run, special paint color, ZCP, BMW M Performance parts).
Certain Individual builds with special paint colors that are well-kept with equipment & specs that are sought after would see similar appeal.
In the end, however, there will always be certain specifications of E9x M3 that are more appealing to certain niches of buyers, be it collectors or enthusiasts overall.
There is even considerable demand that commands premium prices for "stripper" (bare-bones, lightly optioned) M3s, which from a specs sheet perspective is the complete opposite of something like a LRP M3 (most of which are not lightly optioned).
